Throughout the season's run, from 1999 to 2001, SpongeBob was animated using cel animation. The show shifted to digital ink and paint animation during its second season in 2000.
The style for the series was changed when the first movie was being made, because while the show's original animation was great for a televised cartoon, it wouldn't look nearly as impressive for something being made with a bigger screen in mind.
Although SpongeBob has been on TV for more than 20 years, the studio only hand-painted the cels and backgrounds for the FIRST season (1999/2000). Because SpongeBob SquarePants episodes have been airing since 1999, it makes sense that the show doesn't look the same today. Season 1 actually had a different way of animating the characters by using cels, making Bikini Bottom feel like a more warm, welcoming place.

While Sponge on the Run will have a couple of scenes set in the surface (Keanu Reeves' character surely is out of the water), the creative team behind it chose to go full 3D animation with the movie, which gives the characters a more stylized look that still keeps its cartoon essence.
